Not really any set times for restaurants. Dinner usually goes from about 6 or 7 pm, lunch from about 11 am to 2 pm. Not too many places serve breakfast, but normally a morning menu is available until around 10:00 am.
Many restaurants will stop serving around 9 or 10 pm, so its not like Spain where restaurants open at 11 pm.
There are also lots of 24 hour places as well.
Breakfast: Cafes are generally open from morning til late. You can get breakfast there. You can also eat at McDonald’s. The rice bowl places usually have a morning menu. If you go to Tsukiji Market, you can eat sushi in the morning.
Lunch/Dinner: You can find many places open throughout the day. Some of the better places will close in the afternoon. However, enough ramen, soba, and many Western places stay open throughout the day. Once you go outside a large city though, you will find more closings in the afternoon.
For dinner, last orders are typically between 9:30 to 10pm. In cities like Tokyo, you will always find izakayas that never seem to close.
